In Philadelphia, Billy Batson and his “Shazamilly” rescue people on the collapsing Benjamin Franklin Bridge, but call for its destruction. In a dream, the wizard warns Billy about the Daughters of Atlas, prompting Shazamili to begin researching them.

Freddy Freeman, still bullied at school, falls for a new girl named Anne, to whom he reveals his superhero self. Hespera and Calypso arrive with the staff and steal Freddy’s powers, and Anne is revealed to be their younger sister, Anthea. Billy and Shazamili try to save Freddy, but the girls kidnap him and set up an indestructible dome around the town, trapping everyone inside. Freddy is imprisoned with the wizard in God’s Kingdom. The daughters reveal that they want revenge because the wizard killed their father.

Meanwhile, the Shajamils enter the Rock of Eternity, where they encounter a sentient pen named Steve, which they use to create a letter to negotiate with Hespera for Freddy’s release. Billy meets Hespera at a local restaurant, and, although the meeting is initially amicable, she and Calypso soon fight Shajamili. Pedro loses his power during the battle, while Hespera is captured and taken to the Rock. Planning his capture, Hespera easily breaks through and steals the golden apple, the seed of the tree of life. Meanwhile, Freddy and the Wizard try to escape God’s Kingdom with the help of the sympathetic Anthea, just as Hespera returns with the Apple. The daughters argue that Hespera and Anthea want to use the apple to revive their kingdom, while Calypso wants to plant it in the earth to destroy it. Freddy steals the apple but is discovered. Billy and Shazamilli show up, and Freddy regains his powers.

Billy and Shazamili appear with the Wizard at the Vasquez home, where they reveal their secret identities to their foster parents. Calypso appears with a dragon named Ladon to acquire the apple and destroy Vasquez’s house. A chase ensues across town as the family tries to get the apple away from Calypso, but everyone except Billy loses their powers in the collision. Calypso retrieves the apple and uses it to plant trees in Citizens Bank Park, which spawns various monsters to attack the city. Hespera and Anthea object to their sister’s destructive plans, but Calypso mortally wounds Hespera and incapacitates Anthea. Billy, in desperation, asks the Wizard to withdraw his powers, but the Wizard assures him that he is a true hero who deserves them.

Heeding the wizard’s words, Billy flies off to stop Calypso, while Shazamili enlists the unicorn’s help in chasing the other monsters. Billy convinces a dying Hespera to help him stop Calypso. The dome reacts violently with its lightning, Billy lures Calypso into the park while Hespera shrinks the dome to contain them. Billy overloads the staff with electricity before fighting with Calypso and Ladon, destroying the trees and Calypso’s army with them at the cost of his own life. Hespera recognizes Billy as a true god before succumbing to his wounds, causing the dome to disappear.

Anthea leads Billy’s grieving family to the Kingdom of God for his burial. Diana Prince, an Amazon princess with godly powers, appears and repairs the staff, imbuing it with her power and using it to revive the God Kingdom, restore Anthea’s powers, and resurrect Billy. Billy, in turn, uses the staff to restore his siblings’ powers. Shajamilly rebuilds their home while Anthea and Freddy begin a relationship and live on Wizard Earth.
